Those instructions appear to be a bit outdated. The proper procedure is outlined in /usr/src/UPDATING You'll have to scroll down a bit past the change log until you get to "To update from 4.0-RELEASE or later to the most current 4.x-STABLE" That will at least take care of the config and GENERIC kernel mismatch.
