Have you added NO_SENDMAIL=1 to your /etc/make.conf?

Also, consider putting qmail's binaries in another location than
FreeBSD's standard "sendmail" program and having FreeBSD's mailwrapper
point at those binaries in /etc/mail/mailer.conf, see for more info
mailwrapper(8).
