CUPS installs its binaries into /usr/local/bin, if not compiled with options saying otherwise (in which case it can replace the system's programs). Depending on $PATH, /usr/bin/lpr or CUPS's /usr/local/bin/lpr can be invoked. By explicitely using # /usr/bin/lpr /etc/printcap for example, you can be sure to call the correct program. By the way, using the printer's name as -P parameter for the default printer's name (lp) is not needed.
