I've found that with some trial and error, you can find the specific acpi component that is uncooperative and disable just that. For example, I have some systems which don't like the ACPI timer. So for those we have in /boot/loader.conf: debug.acpi.disabled="timer" and it works just fine using some other timer mechanism.
