I have had a similar problem where ports on a multi port card are not detected after a crash. David G. explained this to me a while back as a problem flushing all received data (interrupts) so that the port can be initialized properly. sio.c problably needs patching to fix this. As stated above, the reboot command does cure the problem once the system is back up.
