I guess that those source files no longer needed were deleted. As for the configuration files - i can only guess that the filenames of these files dont change very often, and are thus unlikely to be not needed. I'm sure /usr/src/UPDATING would say something if there were some config files that could be deleted. Or perhaps mergemaster takes care of this. To others on the list - if this is wrong please correct me - i was just guessing.
