mkstats is pretty easy to configure for different virtual hosts. You run it
with something like
./mkstats.pl -c domain1.config

where domain1.config is a config file for one of your virtual
domains..you'd have domain2.config, domain3.config, etc.
You can have different config files for each domain and just put all those
in a cron job.
