You can check out a source tree and build and install a kernel just as you've always done. You'll just need to explicitly set DESTDIR=3D/ when installing to override the pkgbase check. You can also set up poudriere to build your own pkgbase set. It's really easy, especially if you have a git repository with your patches already applied.
