According to Peter who moved "cy" into MD sys/conf/files.*, "pci/cy_pci.c is still MD, it needs i386/isa/cy.c for the core". So either David forgot to commit the cy(4) amd64 bits, or "cy" was added to amd64/NOTES by mistake.
