If you can't wait for something later than ntp-4.0.98a to come out, there is a patch for ntp available at: http://www.freebsd.org/~jhay/ntp.ppsapi05.diff If you don't have any local reference clocks, you should also be able to build it without the patch by just adding the "--disable-all-clocks" flag to configure. The next version of ntp should support pps-api-05 out of the box.
