Add local_startup="/usr/local/etc/rc.d" to your /etc/rc.conf. After the upgrade to x.org-7.2 /usr/X11R6 is a symlink to /usr/local. The default-value of local_startup is set in /etc/defaults/rc.conf to local_startup="/usr/local/etc/rc.d /usr/X11R6/etc/rc.d" Therefore all scripts will be executed twice if you don't change the defaults.
