Why it is happened I don't > know. If this file is there, usual xkb config works well. This was a problem quite a while ago in an update I did with 4.2.0 which changed which port supplied XKeysymDB. Due to the order of installing and deinstalling of ports by portupgrade, the file ended up being deleted.
