As you've seen someone may do it. Have a look how the port evolved from my revision 1.8 (no use of USE_GNOME in the non-GNOME case) to revision 1.9 which lioux committed to understand how this can happen (no, I don't want to blame him, the pointy hat goes to myself because I trusted that he DTRT). IMO you should add a note that adding components to USE_GNOME after including bsd.port.pre.mk results in such behavior.
