Yes (but only the ports tree), the supfile entry looks like

    ports-all prefix=/usr tag=.

I know I could change 'prefix', but the whole point of this disk
configuration is to enable me to flexibly move things around disks and
partitions without needing to update application config files.

No.

    cvsup -g /usr/local/etc/supfile
