Nope. If you read the xml and GNOME lists, xml-1.x is effectively dead, being replaced by the 2.x series. Unfortunately, for reasons that the software author can explain better, there are some fundamental differences between the two.. ie: no binary compatibility. Eventually, when chunks of GNOME have been rewritten, maybe as close as the 1.4 release, it will be possible to kill off libxml entirely, and use libxml2. Probably the only mistake here was on my part, bringing libxml2 into the tree after a repo-copy. On reflection, this was probably done a little too fast, leading to confusion of the types we see here.
