I suspect this has nothing to do with USB, but rather may be related to the Embedded Controller checking the status of batteries. Could you test to see if the peoblem still exists with newer versions of FreeBSD? If it does still exist, can you test it with and without a battery installed, and also with or without the "Battery charge" and "power status" or similar applets running under X? Thanks!
