You weren't the first to report this, but I had been blowing it off to old upgrades, or various xmlcatmgr bugs. This detailed report finally got me to see there was a typo in the pkg-plist. In any event, this should now be fixed, but you'll have to manually remove the DocBook 4.1.2 entry from /usr/local/share/xml/catalog.ports before attempting the upgrade. Sorry.
