The Mach64 (in order to be compatible with some old IBM 8514 braindamage) occupies some port addresses that are also used for com4. Unlike the S3 chips which also occupy these addresses, the Mach64 is very touchy about what happens there, and due to some historic braindamage in the PC serial port department, to probe com2 in the presence of com4 requires writing to com4's addresses. The simple answer is to remove the last number in the definition of 'likely_com_ports' in /sys/i386/isa/sio.c and rebuild your kernel.
