I love portupgrade, but I never let it upgrade Apache, nor other mission critical packages, especially those that require makefile editing and other tricky config. As a rule of thumb, use such automatic tool for what they are good at: working over loads of uncomplicated stuff. Backup everything that can be rolled over by this truck should its brakes fail ;) Read portupgrade' manpage, do dryruns, determine possible pitfalls, establish your strategy, and do it step by step (nothing oblige you do upgrade everything in one go).
