You're right. I have no idea why, but sysconfdir is winding up as /etc. Adding:
	CONFIGURE_ARGS= --sysconfdir=${PREFIX}/etc
to the Makefile should fix the problem for you.

In the meantime, if you "ln -s /usr/local/etc/tmux.conf ~/.tmux.conf"
will also work.
