A race condition was reported and fixed in PR bin/6787 (http://www.freebsd.org/cgi/query-pr.cgi?pr=6787). The patches went into -stable and -current on July 16th or so. As far as pwd_mkdb taking too long you might try to increase the cache size that it uses.
