NO!! Yes, it will "work", but there's a good reason the two are separate. Leave the /etc/defaults/ files alone, and make your changes in a file of the same name in /etc. So in this case, add XFREE86_VERSION=4 to /etc/make.conf, and it will override any setting in /etc/defaults/make.conf. When you eventually run mergemaster after updating your machine, it will update /etc/defaults/make.conf, but your changes will be left intact in /etc/make.conf.
