I backed up /etc/ and /home but lost /www!). If you want to make the system ALL-FreeBSD, use the A option in fdisk and answer no to the cooperability with operating systems. The entire disk will be a huge FreeBSD disk (with no "dos partitions") taking place. If you choose A and press yes it will just create a large FreeBSD partition taking up the entire disk.
