Note: I strongly discourage this:
- math/atlas is not packageable, so that all ports using it won't be
packageable either;
- it is not deprecated, but it is unmaintained;
- it is lagging (although there is a proposed upgrade at
https://phabric.freebsd.org/D1140 ).

Anyway, I use math/py-numpy at several places, without the described problem.
Do you still encounter it?
