In general this is networking utilities, RDBMS, mailers. E.g., qmail install itself into /var/qmail directory. So You may want to check this. I'm running FreeBSD-4.3 and X11R6 4.2.0, and XF86Config is stored in /etc/X11. Check this also. Then, as i said above, afaik, you may proceed in your way. But, and, imho, this is important, i don't remember, what was in /usr/local after system install, but before ports collection was used at all.
