If at all possible, wind your motherboard waitstate settings right out to the maximum. If the problem persists, you'll have to replace various bits until you find the culprit. You used fips to shrink your DOS partition prior to installing, and you caused it to move from one clustersize range to another. _DANGER_. This is believed to be a trigger to a _nasty_ bug in the msdosfs code that can silently corrupt your BSD partition.
