At least ports-mgmt/portaudit, which check if installed ports have published security vulnerabilities. I don't use PHP, but I used to create a separate user for each webapp with a special login class, so I would run PHP in FCGI mode (with something like xcache) instead of mod_php. For the rest ... it's usually a question of configuration.
