This procmail recipe should help:

# KEEP AN 8K CACHE OF MESSAGE IDS AND FILTER DUPLICATES
#######################################################

:0 Wh: msgid.lock
| formail -D 8192 msgid.cache

You might need to increase the cache size if you have a lot of
messages in between the mail and its duplicate.
