It shouldn't be a problem. I'm also using a apple airport and can
perfectly use wep in combination with freebsd.

In my rc.conf I have something like this:

ifconfig_wi0="inet 192.168.1.11  netmask 255.255.255.0 ssid myssid
wepmode on wepkey 0xa5c2c4b2e3"
