Upgrading a package is removing previous version (and deleting your precious file) and then installing a new version. I cannot verify this at the moment, but you can check it for yourself. If y= ou modify a file based on sample and then remove the package (in latest versio= n), the file should stay intact. Installing the package back should not mess wi= th the file either. There is of course an open question - should the package remove all the lis= ted files even if they were modified?
