New dependencies were introduced in the new version of Gedit2. portupgrade -rR only updates the libraries that were previously depended upon for Gedit2. portupgrade isn't currently smart enough to check for new dependencies. That's exactly what the upgrade script is there to manage. Other than upgrading stuff in a couple runs and having failures each time, it lets you do it all in one shot. I don't know of any better way to handle the upgrade.
