I'd usually use portupgade to upgrade within the same release of Gnome.
The FAQ instructs you to use portupgrade here:
http://www.freebsd.org/gnome/docs/faq2.html#q6

I don't actually use portmanager so I don't know for sure how safe it is
to use.
