Generally it "just works"(tm). If it doesn't and it isn't obvious as to how to fix the problem (usually something along the lines of 'delete pkg X, upgrade everything else, reinstall pkg X') then ask again here. pkg(8) will tell you what it is going to do before it does anything, so you have plenty of chances to stop before you trash anything important.
