As the eclipse/eclipse-sourceBuild-srcIncluded-3.4.1.zip checksum should be OK when it comes to the point to apply the patches it seems that you still have an issue with the files under /usr/ports/java/eclipse/files? Is there a chance the Filesystem is corrupt, full, has permission Problems?
