I got the same problem. I fixed it the hard way. Just follow these steps:

  # cd /usr
  # rm -r ports
  # fetch ftp://ftp.freebsd.org/pub/FreeBSD/branches/-current/ports.tar.gz
  # tar -zxf ports.tar.gz

After that long process, it might be fixed.
