It's not "too aggressively"; it's a feature of the way that the 
directory substitution works. 

Graphical fileselectors are a little problematic, because they open the 
*directory*, so if the fileselector opens '/usr', it's going to get the 
linux-compat /usr, and there's not much you can do about that.  Most of 
them let you type in a path, so you can "break out" of an area shadowed 
by the compatibility area.
