This usually happens when you upgrade perl to a new version.
The automake scripts have the perl binary hardcoded, like:

#!/usr/local/bin/perl5.8.2 -w

So, if you have upgraded from, lets say 5.6.1 to 5.8.2 you should do a
forced reinstall of the auto* tools.
