If you have an earlier version of db41 installed, then portmaster -af will try and upgrade it to a later version of the db41 port, with the observed warning about the port being deprecated. You need to tell portmaster to replace db41 with db5 -- portmaster -o db5 db41 and then force reinstall everything that used to depend on db41 but that now depends on db5 --- portmaster -fr db5 before proceeding with trying to update everything else.
