WRT the keymapping problem, the behavior I observe in my system 
(XFree86-4.0.2_5) is as follows:
- when I use XkbModel "pc101" the "windows" key is not mapped to Alt.
- when I use XkbModel "pc104" the "windows" key IS mapped to Alt.

You should probably take a look in /usr/X11R6/lib/X11/xkb.
I don't know if this helps much, but ...
