I used the manual partitioning mode, creating ufs and swap partitions. The efi partition was not reformatted. The installer asked about deleting duplicate FreeBSD entries, due to a previous installation that I had overwritten with Linux. I deleted the duplicates, and am now able to boot from either FreeBSD or Linux. I think this problem has been fixed in the meantime.
