You can set quota's in a jail exactly as you set them on a regular host.
You can also set a quota for the jail on the host.

You have to start apache from inside the jail, using the appropriate
config file for the jail.

You can do it with sysctl, and you can also control it with
/etc/login.conf from inside the jail.
