Not exactly sure what the nature of the problem is.  I'm typing this in
an "xterm" window, and I'm able to type '~' just fine.

It may have something to do with the definition of the keyboard you're
using -- XF86Setup has a provision for selecting what kind of keyboard
you're using, and you may have an unfortunate choice in /etc/XF86Config.

Here's what's in the appropriate stanza of /etc/XF86Config on my
machine:

Section "Keyboard"
   Protocol        "Standard"
   XkbRules        "xfree86"
   XkbModel        "pc102"
   XkbLayout       "us"
EndSection


You might find "xmodmap" of interest or use, as well.
