Running make clean at the top of the ports tree recursively goes through all parts of the tree, whether or not you have installed a particular port. Therefore, if there is a problem with one of the ports that throws a fatal error, make will just quit. Like Alan said, you should now be able to just update your ports again and get a stable tree. You can fudge it, if you really want, by editing the Makefile in the directory where the problem port lives - find the SUBDIR += broken_port line, and comment it out with a '#' (sharp, hash, pound, octo-thingy, whatever you call it :-) This really shouldn't be necessary now, though.
