It is possible that some patch on your disk is bad and reading/writing it makes the command time out. Upgrading might have changed which bit of the disk is in use provoking the problem. If you want to have a look at the recent changes in the ata code then start at: http://www.freebsd.org/cgi/cvsweb.cgi/src/sys/dev/ata/?only_with_tag=RELENG_4 The main change in the last month seems to be 48 bit addressing.
