Sorry, half way through writing a lenghty description of the problem, I figured out what the problem is. For people upgrading FreeBSD/Apache/FCGI web servers, if you upgrade and suddenly start getting internal server errors on all of your FCGI apps, you should set a umask of 111 in your script that starts apache. Basically, somehow a umask of 002 was being applied, so the server was unable to connect to the unix sockets that the apps were creating. (just glad I had another still functioning server to compare with).
