Yes. The FreeBSD port has version 2.5.5. The Linux rpm has version
3.0.3. The database format used in 3.x is different from that used in
2.5.x. This makes it painful (ie irreversible) to remove the FreeBSD rpm 
and make it a link to the Linux rpm (just to suggest something).

Try finding out which rpm the installer runs and create a wrapper to add
certain switches.

Maybe we should revise the rpm port in such a way that its default root
is /compat/linux. I haven't heard of any case where we want to use rpm
in a pure FreeBSD context...
