Yes, py-build will reproduce this if you try and do an in-place, ports-based upgrade (which poudriere does not do). That said, I struggle with your assertion that this is not supported. I have been doing in-place upgrades of FreeBSD ports since 1999 and never had a systemic issue such as this.
