I posted about this on doc@ and now have a few potential solutions for individually validating included files like chapters. - By default, nxml-mode and Igor don't agree on how code should be indented. This just means that users will have to manually indent some code. I submitted an update to nxml-mode on emacs-devel@gnu.org.
