I can't reproduce your problem when I have followed http://live.gnome.org/Epiphany/FlashBlock .. Only thing that I did different are change the path from /usr/share to /usr/local/share and went to www/xpi-flashblock to do the 'make extract' to copy the flashblock.jar in /usr/local/share/epiphany/chrome/.. After that, restart epiphany and it works perfect here.
