Welcome to unix. :) The most important system configuration files are placed by default in /etc and /usr/local/etc. Beyond that, poking around in the system, reading the documentation (including man pages) and asking questions when you get stuck on something specific is the way to go. At first it does seem that there are files scattered all over the place, however after a while you will find the hang of it. You might want to try reading 'man hier' as a start on where things go and why.
